Yes.

There is no preferred way wrt ATrpms, e.g. there is no better way for
a system w/ ATrpms than one w/o.

Personally I generally prefer installs from scratch, as some features
cannot be cast into package upgrades (e.g. the LVM1->LVM2 transition,
or default xen installs). If that is not an option I use apt-get with
an upgrade first to get all easy packages away from sight and then a
dist-upgrade.

Whether you use apt, smart or yum pipe the output into a file. You'll
find some package will have some output (like config saved under
*.rpmnew etc), which you may want to check.
