Ok, found out what the (most likely) cause of the problem was.

apt had losts of duplicate sources: the ones in sources.list and the 
ones in sources.list.d.

Maybe it tried to get the same package list twice at the same time 
thereby sometimes overwriting a file somehow?

Anyway, emptying the sources.list solved the problem.
