You also need the atrpms-package-config package, which contains these
files.

atrpms-kickstart is only intended for a first time initialisation and
in general is scheduled for retirement when a better startup method
is implemented.

What really concerns me, is why they got removed. If you see any such
action again, please notify this list including the output from
apt-get, thanks.
As to recovering, try manual installs of the following:
rpm -Uhv \
http://download.atrpms.net/production/packages/fedora-1-i386/atrpms/atrpms-package-config-56-1.rhfc1.at.noarch.rpm \
http://download.atrpms.net/production/packages/fedora-1-i386/atrpms/atrpms-53-1.rhfc1.at.noarch.rpm \
http://download.atrpms.net/production/packages/fedora-1-i386/atrpms/libapt-pkg-0.5.15cnc6-49.rhfc1.at.i386.rpm \
http://download.atrpms.net/production/packages/fedora-1-i386/atrpms/apt-0.5.15cnc6-49.rhfc1.at.i386.rpm
Then apt should be working again, and you can use it to install
synaptic, lirc etc.
